I don't think that Repair Permissions bothers with any files that are not provided by Apple. Repair Permissions looks to the data in the package receipt for certain Apple packages to determine the correct permissions. It then compares these values to the file installed on the system and makes the necessary corrections.
Even if Repair Permissions used all the installed package receipts (Apple and non Apple software), the permissions would not have been repaired in this instance. The permissions would have been wrong in the receipt. Next, consider the software that does not use the Apple standard installer. They leave no receipts behind that could be used to determine what the permissions 'should be'.
